That is the way mine are done, no problem and works slick. Chuck the gear shift and those cable motor controls to the helm,  scrap the water pump, remove (draggy ) impeller, run electric pump unit with clear tubing inside the housing unit.  I stripped the lower water jacket and gutted as possible.  used a full  plate on the base motor mount to keep splash out.   Controls outside or inside is the question, and that is the builders choice.

I am just starting my outboard conversion and, while things are apart, have a question about forward/reverse. 

Is it OK to fix the lower end in one direction, forward for example, and reverse the motor for direction change?

My preference is to fix the lower end in forward and reverse with the motor direction.  But I am not sure how well the lower end will hold up with that operation.
