On a sunny day with that much solar the batteries should be  close to full. Even running at night they shouldn't go down that much.  Something is way out of wack.

With that many batteries in parallel I'd worry about them staying in balance with each other. Hopefully they are all identical in specifications and age. My advice is to avoid parallel-ling batteries whenever possible. The incentive is there to reduce the amperage on the individual cells but it creates the challenge of charging and discharging them evenly. That's why I like 6V  batteries because you can line up a lot of lead in each 12V parallel circuit and don't have to have as many batteries in parallel. Plus the GC2 6V golf cart battery is so common that it has the best value in Watts/$$$. 

First thing I'd do is check ALL your connections. An infrared thermometer makes a good quick check after running it hard for a while. The bad connections will get hot. 

Maybe you have a bad connection and are only running off part of the bank and reading the state of charge for that part.

I have a a solar boat with 6 (130 watt) panels, 80 amp Chinese controller, 8 (98 amp hour) batteries(parallel) and 2 (45 lb) trolling motors. At full throttle one motor draws around 35 amps. After an hour at full throttle the controller shows the batteries at only 65%. Any thoughts?
