Oh, did not mean it that way.  Sorry, not a clear post on my part.

You really do want a common ground I think.  If the 12V is floating with respect to the 48V noise source it will be easier for the noise to impress on the 12V system. 

I would start by moving the converter away from the radio and it's antenna.  If that does not decrease the noise then try putting a metal shield around the converter and have that shield tied to converter negative supply voltage.  The goal is to see if it is noise being radiated from the converter or if it is noise on the power lines. 

Also try moving the radio antenna as far from the converter as practical.  Again, trying to see where the noise is coming from.
