I run my 24VDC windlass from a 48VDC pack. See files the sketch I posted on this group. It's titled Windlass Motor Control.jpg. You should be able to configure the controller to output a max of 12VDC also similar to what I did. Be aware though that the full pack voltage is seen at the positive terminal of your motor, but relative to the negative it will only be 12VDC.
