For what its worth. I have used a sevcon millipak 4q for over 5 years with no problems on a 48v Etek motor. It is small, sealed, and programmable for almost any parameter. I would definitly recommend buying the extra "programming unit" if you want to go that route so you can adjust all your settings. The programmer has a definate learning curve though. There is apparently also a pc interface, but I have never tried it.

Alltrax has a new controller that has a built in fan that might solve your problem.  Are you precharging the controller before turning it on.
Or you can use a sevcon 4q and do away with your reversing contactors.
