Things to check would be:

Proper grounding: connect the ground on the motor to a large, water connected area (make sure you are right about which is the ground)

If this does not completely allay your problem, EMF shielding - wrap cables which may have switched power (+ve cables from your controller to your motor) with ferrite shielding modules (one ferrite wrap per cable segment should be enough).
