Have a look at "USCG Electrical", pages 26-34,in the files section of this group. You might also want to look at the recommendations in ABYC E-10 "Storage Batteries".
Briefly, the batteries need to be secured, but not necessarily in a box.
Trays can be used if designed to capture spilled electrolyte, and the ABYC allows consideration of electrolyte type (gelled or liquid) when designing the battery installation.
