So in your case, your AC is ungrounded, if I follow correctly:
- You say the AC ground should not be connected to the DC ground. 
- You plug your portable generator (Honda 2000 type) into the shore power outlet. 
- No special grounding is done between the generator and the water. No galvanic isolator either. 

If the above is correct, what is the state of the boat's AC ground in this case?
Is this a concern?

I do not wish to give instructions for hooking up an ac genset except to say it must be installed according to the manufacturer's instructions.

From my personal use in the case of a portable genset, I do not believe there are instructions on grounding as it normally is used in place and not permanently mounted. 

As I indicated in my first posting, I have my portable mounted/secured temporarily above deck.  I use a high quality power cord as you might find at a construction site (10 gauge) plugged into the ac outlet on the genset.  The other end of the power cord is plugged into a pigtail that has a 30a plug on one end (boat dock power plug) and a standard 3 prong plug on the other (genset end).

All plugs should be plugged in before the genset is started but with the with the breaker switches at the main ac power distribution panel off.  When the genset is started, it will take a few seconds to get to power.  Once the genset is comfortable, flip the charger breaker switches on and you have ac power to the plugs that are connected to that switch.  The plugs should be GFCI.
