I would recheck the jones connector where the power is fed into the outboard. They are quite suspect. I know on both of mine I have to replace each of the 7 prong jones connectors. If your buying battery may as well grab four new ones and eleminate any of the battery issues.
The jones plugs are the ones with the rubber boot over them and they are prone to water infiltration still. A good trailer connector would suffice much better I think.
Again the troubleshooting manual is your friend in this case but since all the wiring was replaced on the motors you seem to be left with voltage sag and or motor trouble. Has the sevcon controller been altered or is there still silicone on the service port connector?
