Hi Emmett,
There's nothing secret or proprietary about Duffy's prior to Duffy mounting the propeller on the rudder. They're just floating golf carts. Motor, controller and batteries are all standard golf cart issue.
All parts can be found on eBay or at a golf cart parts/repair facility. You could re-power with lithium batteries, brushless motor and controller but I doubt the cost would be worth it for that boat. Those items would all be made in China anyway and you wouldn't gain anything in performance.
I've called their service department once about three years ago to get info on replacing the stuffing box on my Duffy with a newer version and found the person I spoke with to be very helpful. He didn't try to sell me anything and gave me the info that I needed to purchase at a local marine hardware store.

Subject: [Electric Boats] Duffy repower/control options.
Hi Guys,
First post here. Joined the group to learn how people are repowering their boats electrically.
I have a 1995 Duffy Electric Boat. I have learned they have gone to extensive lengths to keep their service info off the net and make their repair parts non-standard. Forcing owners to go to them for parts and service. Problem with that is; their service sucks. It is slow and sub-standard, the prices are exorbitant and it's 1950s technology to boot.
I'm thinking the fix is a complete repower using new standard industry parts, from the throttle/speed controller and motor.
I see bits and pieces here and there but does anyone have the whole system figured out. Say, what they used to repower a 30ft Sailboat?
Don't worry about taking work away from Duffy Employees they are now using Chinese motors and controllers.
Thanks,
Emmett
