Ground the 48vdc and the 12vdc together.  Do not ground the ac to the dc.  ac should be grounded back to the shore power. 

You should have a good quality ac distribution panel that provides for reverse polarity (the circumstance in which the ground and neutral is reversed).  The ac power from the ac genset should go to the distribution panel and then distributed to the circuits on the boat.  The 48v charger should have an appropriately sized dedicated breaker (switch).  You can use a pigtail converter cable to connect the standard 110ac power cord from the genset to the shore power plug.  I have an example on my website and the equipment is available from good quality marine sources http://electricyachtsocal.com/battery-systems/
