Reading the "gremlins or angels" thread, it looks like his root cause was bad wiring, not controller programming. Once he corrected his wiring faults, his system worked. I'll assume that your wiring is up to spec, i.e. correctly wired, good connections, no arcing.
A couple of questions:
Did your installation work before or is this a new system start-up?
Before the re-programming, did you have custom settings in the controller?
Can you go back to the factory controller settings?
If the only changes made was to the controller settings, you should be OK. I would be surprised if the controller would allow settings that would damage the motor or itself.
