I don't see any reason why reversing your set-up would damage anything. I have a similar set-up and i notice that running in reverse tend to be a bit quieter, but i think i has more to do with the prop. I know my set-up is easily switched from Right hand to left hand with a little dial.

Bigger prop will give you more thrust, 3 blades will give you more than 2 blade, if your controller can handle higher voltage increasing your voltage will also give you more thrust.

I sail in the Puget Sounds & deal with fast tidal currents also. I have learned it is often a lot easier (and more fun) to find a cove but on some hot apple cider (with rum) and enjoy the scenery.

Side note: with the mooring, larger prop, & fast tidal currents you will be able to charge your batteries with the current fairly easily.
